برآورد ضریب همخونی ژنومی در برخی گله های گاو هلشتاین استان آذربایجان شرقی با استفاده از داده های تراشه متراکم نشانگری

چکیده

سابقه و هدف: در اصلاح نژاد گاو شیری، شدت انتخاب بالا برای بهبود برخی صفات اقتصادی و همچنین استفاده از تعداد محدودی گاو نر برتر بواسطه بهره‌گیری از تکنیک تلقیح مصنوعی، منجر به افزایش رابطه خویشاوندی بین گاوها و همچنین افزایش میانگین همخونی جمعیت شده است. مهم‌ترین نتیجه همخونی در گله‌های تجاری، کاهش در سطح صفات اقتصادی دامها است که پسروی همخونی یا افت ناشی از همخونی نامیده می‌شود. به طور معمول برای برآورد همخونی از اطلاعات شجره استفاده می‌شود. اما برآورد‌های حاصل از شجره تا حد زیادی به عمق شجره و کامل بودن آن بستگی دارد. در سال‌های اخیر همزمان با ظهور تکنیک‌های توالی‌یابی ژنوم، علاقه به استفاده از اطلاعات ژنومی برای تخمین دقیق ضرایب همخونی افزایش یافته است. هدف از تحقیق حاضر، برآورد ضریب همخونی ژنومی در برخی از گله‌های گاو هلشتاین استان آذربایجان شرقی با استفاده از اطلاعات داده‌های تراشه متراکم نشانگرهای تک نوکلئوتیدی بود.
مواد و روش‌ها: در این تحقیق از اطلاعات ژنوتیپی 43 راس تلیسه متعلق به پنج واحد گاوداری شیری نژاد هلشتاین شهرستان تبریز برای برآورد همخونی ژنومی استفاده شد. فولیکولهای مو هر حیوان (80 تا 100 رشته) از ناحیه انتهای دم نمونه‌گیری شد و پس از استخراج دی ان ای با استفاده از آرایه Illumina BovineSNP50 BeadChip تعیین ژنوتیپ شدند. کنترل کیفیت داده‌ها با نرم افزار PLINK انجام گرفت. کلیه جایگاه‌های ژنی دارای نرخ فراخوانی تعیین ژنوتیپ کمتر از 95 درصد و با فراوانی آلل نادر کمتر از 01/0 از مجموعه داده‌ها کنار گذاشته شدند. همچنین جایگاه‌هایی که انحراف معنی‌داری از حالت تعادل هاردی وینبرگ داشتند شناسایی شده و از داده‌ها حذف شدند. تمام نشانگرهای تک نوکلئوتیدی واقع شده بر روی کروموزومهای جنسی X و Y نیز از مجموعه داده‌ها حذف شد. ضریب همخونی ژنومی با استفاده از روش رشته‌های هموزیگوت ژنومی برآورد گردید.
یافته‌ها: از مجموع 41177 نشانگر تعیین ژنوتیپ شده، 40904 نشانگر توانستند مراحل مختلف کنترل کیفیت را بگذرانند. یک نشانگر به دلیل حداقل فراوانی آللی کمتر از01/0 درصد، 264 نشانگر به دلیل نرخ تعیین ژنوتیپ کمتر از 95 درصد در هر نمونه و 8 نشانگر به دلیل نداشتن تعادل هاردی-واینبرگ حذف شد. میانگین تعداد رشته‌های هموزیگوت ژنومی با طول‌ 2-1، 4-2، 6-4، 8-6 و بیشتر از 16 مگاباز به ترتیب 7/25، 6/25، 20، 14/9، 8/2 برآورد شد که با افزایش طول قطعات مدنظر برای رشته‌های هموزیگوت ژنومی، میانگین تعداد قطعات در حیوان‌ها کاهش یافت. همچنین، میانگین طول قطعات رشته‌های هموزیگوت ژنومی در کلاس‌های طولی مذکور به ترتیب 3/216، 1/216، 6/197، 1/137 و 67 برآورد شد. میانگین ضریب همخونی ژنومی برآورد شده با استفاده از قطعات رشته‌های هموزیگوت ژنومی 1، 2، 4، 8 و 16 مگابازی به ترتیب 6/8، 6/8، 7، 5 و 2 درصد بود.
نتیجه‌گیری: میانگین ضریب همخونی ژنومی گاوها با در نظر گرفتن قطعات رشته‌های هموزیگوت ژنومی 1 تا 2 مگابایتی، 6/8 درصد برآورد گردید. با افزایش طول قطعات مدنظر برای رشته‌های هموزیگوت ژنومی به بیشتر از 16 مگابایت، میانگین همخونی ژنومی گاوها به 2 درصد کاهش یافت. بیشتر بودن فراوانی رشته‌های هموزیگوت ژنومی کوتاه‌تر نسبت به قطعات بلندتر نشان دهنده این موضوع بود که قسمت عمده همخونی موجود در دامها مربوط به نسل‌های گذشته بود و در اثر وجود اجداد مشترک در نسل‌های دور شجره به وجود آمده است. با توجه به میانگین همخونی برای جامعه گاوهای هلشتاین، میانگین همخونی 2 درصدی برآورد شده در رشته‌های هموزیگوت ژنومی 16 مگابایتی که منعکس کننده سیستم آمیزشی اخیر استفاده شده در گله‌ها است، در سطح قابل قبولی بود.

Background and Objectives: In dairy cattle breeding, high selection pressure to improve some economic traits along the use of a limited number of superior bulls by using artificial insemination technique has led to an increase in the relationship between cows and also an increase in the average inbreeding of the population. The most important result of inbreeding at the level of commercial herds is a decrease in the level of economic traits, which is called inbreeding depression. Pedigree information is usually used to estimate inbreeding. However, estimates obtained from pedigrees depend largely on the depth of the pedigree and its completeness. In recent years, along with the emergence of genome sequencing techniques, interest in using genomic information to accurately estimate inbreeding coefficients has increased. The aim of the present study was to estimate the genomic inbreeding coefficient in some Holstein cattle herds in East Azerbaijan Province of Iran using dense single nucleotide marker chip data.
Materials and Methods: In this study, genotypic information of 43 heifers belonging to 5 Holstein dairy farms in Tabriz city was used to estimate genomic inbreeding. Hair follicles of each animal (80 to 100 strands) were sampled from the tail tip and after DNA extraction, genotype was determined using Illumina BovineSNP50 BeadChip array. Data quality control was performed using PLINK software. All loci with a genotype call rate of less than 95% and with a minor allele frequency of less than 0.01 were excluded from the data set. Also, loci with a significant deviation from Hardy-Weinberg equilibrium were identified and removed from the data. All SNP markers located on the X and Y sex chromosomes were also removed from the data set. The genomic inbreeding coefficient was estimated using the runs of homozygosity (ROH) criteria.
Results: Out of a total of 41177 genotyped markers, 40904 markers were able to pass various quality control steps. One marker was removed due to a minor allele frequency of less than 0.01%, 264 markers due to a genotyping rate of less than 95% in each sample, and 8 markers due to Hardy-Weinberg disequilibrium. The average number of ROH with lengths of 1-2, 2-4, 4-6, 6-8, and more than 16 Mb was estimated to be 25.7, 25.6, 20, 9.14, and 2.8, respectively. As the length of the desired segments for the ROH increased, the average number of segments in animals decreased. Also, the average length of ROH in the aforementioned length categories was estimated to be 216.3, 216.1, 197.6, 137.1, and 67, respectively. The average genomic inbreeding coefficient estimated using ROH with lengths of 1-2, 2-4, 4-6, 6-8, and more than 16 Mb was 8.6, 8.6, 7, 5, and 2 percent, respectively.
Conclusion: The average genomic inbreeding coefficient of cows, considering the 1 to 2 Mb of ROH segments, was estimated to be 8.6%. By increasing the length of the considered segments for ROH to more than 16 Mb, the average genomic inbreeding of cows decreased to 2%. The higher frequency of shorter ROH compared to longer segments indicated that the majority of inbreeding in cattle is related to past generations and has arisen due to the existence of common ancestors in distant generations of the pedigree. Considering the average inbreeding for the Holstein cattle population, the estimated average inbreeding of 2% in the 16 Mb ROH, which reflects the recent mating system used in the herds, was at an acceptable level.
